@JonGandee My only guess is that the sprites were originally made for the Game Boy where having an outline would make more sense to see a bit better with the OG Game Boy screen and the developer just used those for the NES. NMS was involved with both versions, they did the same with Aladdin and Jimmy Connors Tennis (mostly, they did change the court slightly).
Usually it was the Game Boy and Game Gear that shared graphics (unless it was done by a different developer or had a different artist) rather than the NES due to similarities. Also noticed a few games even shared graphics between the Game Boy and the Amstrad CPC (The Blues Brothers, Hudson Hawk). The NES in most cases has an unique design to its graphics regardless of graphic styles.

Those sprites you edited now resemble the Master System ones more closer (especially with the brown recolor)

Because of curiosity and overall boredom, I tried to remove the oulines from Indy just to see how he would end up looking like withuot the. Turned out these sprites actually look very good without it!
